I've never heard of replacing thermal pads. Why are you wanting to replace pads? If you insist on replacing manufacturer thermal pads just remove them and apply the arctic silver thermal paste instead.

If you want to replace the existing pads, then use the same thickness that is on the component.

If you want to replace the existing pads, then use the same thickness that is on the component as you want good contact between the component and the heat sink / heat pipe.
