Things to try and resolve the problem.
1. Start the phone in 'safe mode' and check if the USB options have been restored.
If they have, then a downloaded app is the cause of the problem. The trick is to find out which one.
2. If the above doesn't work try factory restoring the phone.
Make a backup of the phone using the phone's backup feature before using the phone's factory restore feature to reset the phone back to a factory default condition.
Be aware that a factory restore will erase all your data and downloaded apps. It will restore the phone to its' factory default condition. It will be like when you first bought it. That is why it is important to perform a backup first
Once the reset has been completed , check if the USB function has been restored.
If it still doesn't work, there is a hardware fault with the phone.
If the USB function now works, restore the phone, with the backup that you made earlier, using the phone's restore feature.
Check if the USB function now works. If it does then the reset has resolved the problem

Are the internal parts of the usb's damaged?

Not that I am aware of but I did have an issue turning my computer on once it was shut down. I had to compress a certain part for it to trigger the connection to even turn on or take a charge. It is fine now. So it is possible.
